SFistas, what public transport is there from the city to San Jose/Santa Cruz? I have looked at BART (not far enough) and Greyhound (incredibly slow and horrible schedule for my needs.) Is there some kind of commuter train? I'd need to get from someplace BART-accessible to San Jose (where could be picked up by friend with rental car) or Santa Cruz on a Friday afternoon/evening.

You can take CalTrain to San Jose. Someone I work with commutes that way everyday. Santa Cruz would be harder.

You can BART as far as Millbrae, then pick up Caltrain in the Millbrae BART station. That will take you to San Jose. The schedules are crap on the weekends though.
